I already filled one of my W-2 Tax form but I received another w-2 so my question is will I get my tax refund from the second W-2 after I filed it as amend my return

Yes, That is perfect.

Your amended return may take a little time, but, if you are entitled to a refund, it will come.
The IRS tends to focus on original returns first.
If you are in a state that has income tax, you should have amended and filed that return also.
